What is the best way of getting rid of spent sunflowers? Pull up by the roots or cut off at ground level? Pulling them up would leave big holes, but if they were cut off, would the roots rot quite quickly?

I would remove the roots, they would be evident still anyway if you wanted replant the space. Dont forget to save the seed heads for the birds!

Like Dido says, dry the flower heads and then leave them in the garden on a bird table and let the creatures enjoy them.

The roots themselves aren't much of a problem, but the bases of the stems can be quite woody. I would pull them up.
