should they shoot away from the top half way down the trunk of the tree if not should i prune the shoots

On the assumption you're talking about a Cordyline (if you're not, this information in invalid) don't cut the new shoots off UNLESS the rest of your tree is healthy and growing well, particularly at the top. This sometimes happens, but in particular can occur when the plant is damaged, and after last winter, that would be no surprise, so it may be that the new growth will take over from the old, damaged parts above.
