Could you tell me if I am too late to prune some of the cross over branches of my Rowan now . I have another trunk coming out of the main trunk aswell.

Best leave cutting the second trunk off until next winter though, if you really want to do it.

If it has got buds showing colour then yes it is probably a bit late. Needs doing before the sap begins to rise.
Having said that, you would probably get away with it, Rowans are very forgiving.
