iv'e got Mickelmuss daisys planted in containers, they are still in flower, but the bottom part is going dark, what does this mean? and also how long do they stay in flower?

depending on the variety they can flower from August right through to November early December.

During bloom, the lower portions of Michaelmas Daisies often turn brown, since most of the plant's energy is going into bloom and future seeds.
