i want to put my clematis into a bigger pot but it will mean burying about 3 inches of the woody stem, will this make it rot or will it be ok

Planting like that should even encourage the Clematis to send up new shoots.

One normally plants clematis up to that depth deeper than the orginal compost level, so no, the base will not normally rot.
